You need to reduce the power of the nuclear reactor and re-tune the pumps to the new energy level. That'll get things working again. From there it's just a matter of re-tuning your bell thickness, shape, and regen-cooling to get them close to what they were pre-patch. On this topic, one thing I noticed is that either 1) regenerative cooling didn't work at all prior to v1.0.7 or 2) it didn't work very well and/or only in certain restricted situations. Almost all of my custom engines broke as well, but (IIRC) every single one was fixable - and actually made better - once I turned regen cooling up to max.

In some situations, especially on NTRs, sub 100% Regenerative Cooling is optimal; usually between 17-33% on the engines I've been working on.
