I have done quite a bit of designing on my own but only recently looked at the forum. Can someone please explain "Needleguns" and NEFPs for me? I can't seem to get them working.

Needlegun- railgun firing a needle-like projectile, usually a radshield or 'flak bomb'with extremely thin cross section (can be sub micrometers for flak) and multiple meters of length. High speed and range vs Capitals, low anti-heavy armor performance.
Flak has better anti-armor performance but generates incredible lag upon impact, unless you make them out of ductile, low fragmentation materials which are lighter and automatically have weaker anti-armor performance.
NEFP- Nuclear Explosively Formed Penetrator. Jury rigged nuclear shaped charge using a small nuke, and some combination of flak and radshields. Penetrates pretty much any thickness of armor, has standoff range approaching mid-size nuclear devices.
If you're at close range and the opponent is shooting these, you're dead.

I can never get NEFPs to work even if I'm using pt yield nukes everything magically disintegrates.

I can never get NEFPs to work even if I'm using pt yield nukes everything magically disintegrates. Use wider/larger flak "pills". I've gotten NEFP to work with kiloton devices; though it looks like a shaped flak/shotgun burst at that point. Insanely effective, though.

It occurs to me that a NEFP sounds very much like either a Casaba Howitzer and an Orion Drive pulse unit. I don't have much else to add, as I just got the simulator and trying to get it to run on my computer.

Yeah that's basically what they are, but unlike normal weapons we don't get warnings when everything breaks. Good luck with the game though!
