I'm using 50x15cm impact missiles, that head at usually about 2 km/s into a target. In most cases however, nearly all missiles go straight through the target instead of colliding with it, while in practically identical scenarios all missiles may hit as expected. .

That's weird, I've used lots of payload type colliders that are even smaller than that missile. I don't think I've ever seen projectiles of any kind passing through a target, except with kinetic missiles that drill a small hole through the target.
Maybe you could try increasing the missile length to 1.5 meters, that's the smallest length I've regularly used for my missiles. I don't see why things would be different between payloads and missiles though, you'd imagine they both use the same ship-ship collision code, and I've used 15cm x 1cm payloads just fine.
