I have questions about these spacecraft's ability to fully function given radiators are partially obstructing gimbaled engine bells. To recreate, move both radiators and engines to the very back of a spacecraft, then nudge the radiators one click forward using the 'move forward' button on the right hand side of the screen. CDE will not throw an error and the ship will be usable.

Depending on how hot the exhaust propellant is, it's entirely possible for radiators like that to work. Assuming it's properly braced and all. It could even be part of the coolant loop for the fuel.

Yes, but I'd imagine if the radiators weren't attached to the engine bell, the exhaust plume would deflect off them in unpredictable ways when the engine gimbaled. (That is assuming my turbocharged NTRs dumping 500kg of propellant at 6km/sec out the back didn't blast the radiators clean off.)

It also seems like radiators placed over a carrier module's ammo bay count as 'colliding' with it, even though the ammo bay is under the surface of the ship. I wonder how deep this rabbit hole goes...

and you can place then on the launcher bit of the launcher as well, capacitors and other attached ammo bays have this problem as well
