In the campaign I'm failing to retake Ceres because I can't get my nuclear missiles to intercept incoming enemy missiles or drones. I plot a course, click on the Flyby icon, and get an error like "Failure: Trajectory results in collision."
Well, no shit. That's the idea, isn't it?
What am I doing wrong?

The game only throws this error if the collision would be with a celestial body. Screenshots of the situation would be helpful.
One solution would be to move your fleet so the missiles move away from ceres, then attempt to intercept them from further out.

But do I even care if my missiles would eventually hit Ceres? I want them to fly by the incoming missiles.
I guess I'm not understanding why that should be a trajectory failure.
Does it matter that this tends to be a very short ranges? I can get intercepts further away, but when I try to launch antimissiles against an incoming missile or drone constellations that have gotten very close, that's when this happens.

You mention choosing the flyby Icon. Try expending all of your missile's dV for a direct intercept from the orbital view. They'll have a higher intercept velocity so the enemy will have less time to defend against them.

You don't need to use the automatic flyby to intercept fleets. Just plot the course manually and you should be fine.

Ok, then what is the difference between flyby and intercept? Every time I choose intercept my missiles try to match match vector (bearing and velocity) with the target. This uses more delta-V and certainly more time. Flyby seems more like a missile attack, doesn't it?

Intercept means generally "get into weapons range and stay there". Generally good for extremely long range railguns/lasers/coilguns. Basically it tries to match the trajectory of the target. Flyby usually means "burn past them as fast as possible". Essential for missiles, and conventional gun armed drones and ships to reduce time not within good firing range. It will use lots of DeltaV to accelerate to the target as quick as possible.

If you successfully flyby the enemy engagement zone, the game should ignore the tragectory after the engagement.
I generally plot the course manually to get closest flyby distance I can and use auto flyby as final course correction for both ships and missiles.
Though be careful if you want to keep your fleet in orbit after the engagement. High speed flyby could throw you out of orbit, or down toward a giant chunk of rock.
