First of all, nukes traveling at high speed will (depending on speed: the highr the more likely) phase through a ship.
As seen here:
Secondly, after discovering I could fragment my missile with nukes launched by blast launchers, I discoverd that these fragments will simply phase through a ship:
And lastly, I discovered I could phase exploding nukes into ships, ignoring armor and causing massive destruction:
To do this I simply had to time it so that the explosion started just before the hull.
All test done with target selected.
