What does this mean? Im playing the neptune/methane depot mission, ive gotten 5 or 6 intercepts but every time i dont have the DV for a full intercept but if i choose the fly by option, it always says "cant fly by in time" even though im well within the mission time limits. Whats going on? once again stuck super hard and I feel like im beating my head into a wall. the orbit shows the flyby, just let me do it!

It means that if you try to fly-by here, the enemy will have blown past the fly-by point before you can get there. The fly-by button game me some trouble at first too, keep playing around with the orbital mechanics.

Im about 15 attempts in..once again these nitpicky, wacky orbital mechanics missions are not fun. I wish I knew more programming/ etc so i could just edit my way past them.

I'm guessing that you are trying to do this with a ship that has low acceleration, and the intercept takes place deep in Neptune's gravity well. You can't do the flyby in time because, by the time you've completed the maneuver, you've passed the flyby point. My solution go this problem was to convert the privateer to a (light) drone carrier, and use a small number of much-higher-acceleration drones to conduct the final intercept. The same thing should work in principle with the sniper missiles, though you'll want to get an intercept rather than a flyby.

You can, add "missionendflag true" to the end of your fleet tags the the "levels" file. It doesn't really require any coding knowledge.

"Can't flyby in time" is the trajectory plotting a flyby, but you're craft not having enough acceleration (T:W) to handle it in the projected window - it's less common than just running out of dV, but it's still a very real thing.
You can reduce this by having a craft (or sub-craft) with a higher thrust:weight ratio, or by making your orbit as close to that of the target as possible - so that the change in velocity required to match position (either for flybys or intercepts) is reduced to as little as possible, and hopefully within the capabilities of your vehicle.

Gotcha, thank you.. I feel that should be added to the tool tip or something. I was getting extremely frustrated with the computer giving me the flyby indicator and then not letting me do the maneuver. Gonna go modify the level file (assuming i can find it) to just get past this one, 20+ attempts now, Im over it. And also continuing on this theme, whats the deal with getting intercepts that the computer wont let you use because theres an impact after. The second situation im running into is about what you guys have mentioned, i get down into an orbit close to the depot where i can get sniper missiles to achieve intercept within their DV, but because they would impact the planet after the intercept, the computer again wont let me plot the intercept even after giving me the indicator. any tips there?

I'm not sure about the impact one - sensibly, it should be "can't complete intercept without impacting the planet before the burn is complete", but it does seem to be "you can't intercept something which is going to impact a planet" in practice.
I could well be wrong though.

For me I just made a shitty drone fleet which was just big hydrogen fuel tanks and a striker nuke launcher. Each drone had over 30k m/s of delta v and then I got them on an intercept and just launched the nukes at point blank range. For getting drones make a drone then attach a crew box to it add it to your fleet and then edit it again to remove the crew compartment.

I find the "can't intercept, fleet will impact the planet in x hours" after intercept exceeding frustrating at times.
Like I care if a flight of nuclear missiles falls into Neptune? A capships yeah, but it ain't like these missiles are meant to come back.
