If they don't have a very heavily armored module, the thermal effects from a contact-detonation 100-ton nuke should destroy it nicely, forget the radiation exposure...

A shaped charge would do nicely, the penetration depth is directly proportional to the diameter of the metallic explosive liner. It's easy enough to deliver a 3-meter diameter charge that can put a hole the size of a dinner plate all the way through their armor if you can just jetpack over and glue it on to their hull...

A marine is more flexible, can open doors without special equipment and can adapt to any situation that arrises. Depends on the goal... Forcible entry to try and snag a person from a derelict: marine makes sense. Combat penetration for pure destruction: drone, or rather a "limpet" In a tactical engagement, you'd likely want to cease firing or risk destroying your own limpets. Not sure how viable that would be. On the strategic level, heck yeah go for it. if all you wanted was destruction, and were close enough to the ship to literally send in a thing to board it, you might as well send in a Davey crokket sized Nuke to destroy the ship from inside

It's easy enough to deliver a 3-meter diameter charge that can put a hole the size of a dinner plate all the way through their armor if you can just jetpack over and glue it on to their hull...if they have spaced armour, a shaped charge would not be so effective... especially when you consider the fact that you might as well fire a round from the ship's cannons to get the same effect. although, taping a shaped charge onto the hull might be a good option if they didnt know you were there somehow and you just wanted to place charges all over the ship.
