Finally got the EFP to work perfectly!!! Turns out, you don't need pure pursuit or modifying the missile control module much. You just need to add a layer of fragment to the explosive, since for some damn reasons, the missile will get deleted whole upon exploding, including the projectile. Now everything works perfectly fine. So...basically a flak missile? No not exactly, you just need a very VERY thin layer and the bug is instantly fixed. I put in 1kg of fragmentation just for ripping radiators apart though, just in case if the 5 kg slug can't kill the enemy ship instantly (Which is 50/50 chances now).

If the entire missile is deleted upon detonation, and the warhead is a flak warhead, isn't it just a flak missile? (Not trying to dog your design or idea, just disappointed that our NEFPS don't seem to actually be a thing)

NEFP does seem to work properly for some reasons.
For EFP, adding in just high explosive delete the missile upon detonation.
You need thin layer of flak just to make sure the missile doesn't get deleted entirely.
So yes, it's a flak missile, with extra punch.
I'm still gonna call it EFP missile because that's how it's intended to work if not for the game bug.

You can adjust it to have just one piece of "flak" thus making it essentially an efp.

Almost correct... Minimized explosives to only create one fragment.

This is how I was doing my NEFP coilgun rounds. 123t nuke behind a 5kg DU "flak bomb" with the minimum explosive charge. Makes ~10 DU splinters. You can tell if it "worked" vs "regular" flak because the flak is burning much hotter and is moving faster.

I do not use augmented proportional. When you launch from far away it lead trajectory way too much. And since I only shoot missile form 1000km against capital ship, these ship typically do not move much in 2 min. So pure proportional is better. For smaller target like missile and drone, I usually wait a bit more, so proportional is superior in both case.
