How does one actually allow their own weapon to fire a custom payload? I've made basic nuclear warheads and explosives in the payload section, yet when I try to select them as a payload in a railgun or coilgun, only the vanilla payloads show up. Go to ships, make a 'payload' there.

Since you asked: Here's Val with the sword, showing how it's a solid iron Zweihander: Strictly speaking, that is just a regular old longsword. To count as a Zweihänder, it should be at least 1.4 meters long. Strictly speaking, it's heavy enough and made from such poor-quality materials that it's probably a failed experiment from feudal Japan!

Go to ships, make a 'payload' there. Quick reminder that a payload is anything without an engine and crew While that is the case, it is possible to use missiles or drones as "payloads" in weapons as well. For instance, it's possible to fire drones out of a cannon.
