In order to more accurately simulate my strike craft design in CoaDE, I tried to point main engine sideways and add some small RCS thrusters on the ends of the ship to rotate it. I tried several different configurations, but the general result seems to be that the ship keeps firing all the thrusters more or less simultaneously until it runs out of fuel. Is there any way how to make this work or is the ship AI just too dumb?

I don't think I've encountered the error as described, but I have a guess at what the issue could be.
What your building is essentially a broadside firing craft instead of a forwards firing craft, yes? Did you build the craft in line and then stick the engine on the side or did you build the craft in line and then put the guns on the side?
Try building the craft with the engines in line with the rest of the modules in the editor and then putting the guns on the side. To make the pointed 'front' armor profile of the broadside make the armor hexagonal instead of cylindrical, you can then change the aspect ratio to something like 2.0 to flatten and 'lengthen' the craft so you can have multiple modules side by side (which would be in front of each other from 'front too back' from the point of view of looking at the guns edge on).

The first engine you place counts as the main engine that dictates the facing of the craft, in theory. You might have to remove all the engines and replace them in the correct order. However, the AI is indeed pretty stupid. RCS is generally not used with any semblance of efficiency or purpose, and if you don't put your main engine at the back/bottom strange things tend to happen. You could try placing a tiny dummy engine that uses a propellant your craft doesn't carry at the bottom of your craft, then it might manoeuvre a bit better, but probably not.

You can make pretty efficient jink motors by attaching powerful RCS in front of center of gravity, though. Nose forward, some 100km/s RGs and trololo.
