I do that and ether it says that there's not enough room or there isn't enough fuel and I set lowest nutron flux. Maybe it's the sort of fuel, what works best?
Maybe I should copy a stock one and fiddle with it to learn how it all works.

I use U-235 Dioxide (I think) for fuel and Decane for Propellant, if it won't fit you can extend the height of the reactor and/or increase the chamber contraction ratio and/or increase throat radius.

Some fiddling later the rockets seem to be working, anyway what do you think of the cannon? Also if I want to ask more thermonuclear rocket questions where should I go? And why do all my rockets contain aluminium, why is aluminium anywhere?

Al is used to simulate electrical motor windings. The higher your injector speed, the more Aluminum you need.

I think the aluminum is shorthand for all the pipes and fasteners that go into the moving parts of the engine

Unlikely though; for any injector size, the aluminum mass decreases as injector speed decreases. You'll notice this for parts that have pumps, like reactors, launchers, lasers.

You'll notice this for parts that have pumps, like reactors, launchers, lasers. less pressure moving through pipes and less force on structural materials means they can be made thinner, maybe?
